Skeletor has a certain cheese factor to him, so Doctor Doom.
Doctor Doom is cool. I don't think Skeletor has quite the sprawling backstory and interesting motivation that Doctor Doom has.
I'm surprised there is even a question about this.
Doctor Doom has way more depth and is more likely to develop an evil plot that will work.
Skeletor (granted I haven't seen him since I was a kid) is just a shallow, cackling, generic bad guy dressed in purple.

Doctor Doom... is the evil man. Unless Mr Stretch Arm Strong is around almost no one could put him down.

I had a Stretch Arm Strong once....like many others...it leaked and made a mess of sticky corn syrupness.
